If any of you have ever upgraded your hard-drive, you would know that trophy information is saved on the PSN servers and not your PS3. This is the reason for the sync operation, to add any additional trophy information you've collected since the last time you connected to the PSN. It does not REMOVE trophies. If trophies begin disappearing while you are trying to view trophy information during our current situation, calm down, they will be back the next time you successfully reconnect to the PSN and your system resyncs. The trophy information saved on your PS3 system is in no way the dominant or 'master' list, its simply a small file saved on your hard-drive for viewing trophy information offline, and any additional trophies added to the file are the added to your PSN master list the next time you resync.
Again, trophies will not be REMOVED. Anytime you upgrade your hard-drive you lose ALL trophy information saved on your PS3, even when signed into your PSN account. When you go to view your trophies or your profile while online it will resync and download the file onto your hard-drive that allows you to once again display trophy information offline. Trophies are never REMOVED from your PSN account if they are not seen on your PS3 (the hard-drive upgrade being confirmation). They are simply added.
Still in doubt? Hop on over to us.playstation.com and sign in to the PSN via your computer and view your trophy information. It will still all be there.
Games themselves won't be affected either. Every single thing you download from the PS Store (excluding movies) is added to a download list. Anything you've purchased is available for re-download anytime you are connected to the PSN. You should not be in fear of ever losing any of your actual downloaded PSN games, game videos, add-ons, demos.. etc.
Gamesaves are a different story. If you lose a game save (I'm not talking game data, but game saves, game data can easily be retrieved), then there will be virtually no way to get them back unless you regularly back-up your game saves onto an external drive or thumb drive regularly (like I do). I see a lot of conflicting info where people say that they have lost game data and are furious. Game data is simply files stored on your PS3 from Patches, installs, add-ons, etc. They can all be redownloaded the next time you are able to connect to the PSN. Gamesaves cannot be redownloaded. If THEY are gone, they are gone.
So to summarize: Trophies and Game Data are all saved online on the PSN, not your system. If you can retrieve all of these when buying a new playstation, you can retrieve all of this on your current PS3 once the problem has been fixed, regardless of whether or not the current data says its corrupted. Game saves however, may not be retrievable if they are still corrupted after the fix.
