Couldn't that be the ambient background noise from Zelda? The game's sound is being played over the studio sound system so it would sound quite loud. Once they take the system out though, it would be playing on the handheld's speakers and therefore be hard to hear.

Also pretty sure they were using a projector nearby and those are known to have larger fans in them as well as other studio equipment nearby. No way would a tiny device like that generate that much fan noise.

Really loved this segment - the complete opposite of the Wii U presentation!
They really presented it in a simple - yet, very effective way - and i think everyone understood the premise with Reggie's exemple.

I'm really excited for Mario Run.
I was afraid the game didn't have enough stop-go segments so you could play it more like a Mario game, but from the vídeo it seems there will be enough of them. Which is cool.

On a side note, Nintendo also released a fantastic promo for the game!

If nobody can hear what im hearing, these Sony xb950 headphones must be better than I thought lol .  Not 100% sure, but it seems pretty clear to me.

It also would line up with the recent LKD leak about the dock activating another fan when running at higher clock speed:
