I'll go Samus. Something of a complex backstory and some reasonably well fleshed out motivations in Metroid Fusion are enough to overcome either Big Boss or Solid Snake. Might've changed if Big Boss had exclusively been in MGS3, but after the stuff that happens at the end of MGSV I have no idea what to think of him as a character.
