The bosses in kid Icarus:uprising were really good as well as lost planet. One of my favorites is from star fox 64 with the boss from the planet with the green water (not good with names) but you need to use bombs for most of the battle. The final boss in skyward sword is awesome as well. Wasn't too crazy about the bosses in gears of war.
