Every DS game that used an accessoiry through the GBA slot is not compatible with the DSi. So this rules out a bunch of Guitar Heroes and the DS MP3-Player (yes, that exists) at least. Pretty sure there's more too.

The other way around this happens too, there were games that used some of the DSi's features DS didn't have, such as the two camera's and the advanced internet features. Those games weren't compatible with the regular DS. Don't know any names.

The GameBoy Color had exclusive games that couldn't be played on GameBoy yes, but a lot (if not most) of the GameBoy Color games could be played in black-and-white on the original GameBoy. So, while it was more common to have compatibility issues between GB/GBC the same thing exists on DS/DSi too. I guess the reason a lot of people seem to think GB and GBC are different consoles is because the latter has a very obvious additional feature over the GB, the colour-screen, while the additional features of the DSi aren't so obvious to the naked eye.
