Hmm. Well I typically spend all my reknown as soon as I get it. I might have ended the game with 3K reknown due to having nothing I could afford at the time. That would mean that final boss gave me 4K reknown then.

You can buy support levels, skill levels, and class abilities with reknown, so long as you leveled them up in a previous playthrough. You can also buy crests. Once you've stacked three or four crests on a character and assign an adjutant with maxed out support you almost always have something activating on certain characters. 

They don't refund you renown they just give you about 4k to start the next playthrough. If they refunded it, you should've had closer to 40k.
