Ganondorf's ressurection was the secret ending of those games, and you had to kill him.

It was botched, so he came back a mindless lunatic, but it was what it was.

What do you mean by botched?

Zelda was supposed to be the sacrifice to bring him back, but Link rescued her so Twinrova (Koume and Kotake) had to sacrifice themselves instead. They weren't as good in terms of being sacrificed so he couldn't be brought back entirely - only his body returned.

And in Phantom Hourglass, you don't wield the Master Sword.
