I think it's a tie between F-Zero and Wave Race for me.
It's tough to choose one or the other. I might lean toward Wave Race because of the dearth of quality jet ski racers on the market. For futuristic anti-gravity racers, there's Fast RMX, Wipeout Omega, and, to a degree, Mario Kart 8.

Some people want to have a series end. Kojima wanted Metal Gear to end earlier.
I'm tempted to say Geist. It was a cool idea for a game and I wish Nintendo had let it evolve into a bigger series, because it could have been really interesting.
Also Baten Kaitos, although that doesn't really count since I think Namco actually owns the IP, not Nintendo.
Advance Wars is the first one that comes to mind, sadly all of IS's love goes to Fire Emblem now.
If I had to choose from those listed, I would probably go with F-Zero or Mother...
But I also need to show some love to Wace Race and 1080...
And while it doesn't fall within the ten year time span OP stated, I was really looking forward to new Art Style games for 3DS that put the 3D to some cool use...

I'd love to see all those series, plus Star Tropics, Wave Race, 1080, Golden Sun and Endless Ocean return on Switch, to add more diversity to the software line-up.
