I think the figures in the thread explain exactly what the problem is - the 3DS is tracking at around half what the DS did. Now the DS was a huge success in the end, but it had a pretty so-so first year and wasn't until the DSlite that it 'exploded', so for the 3DS - it's successor after the DS sold so much - to be tracking so far behind is a pretty bad situation. I think it's worsened simply by the fact no one was really expecting it, at least not on this scale.
It's not just the 3DS that's causing the company-wide shake up at Nintendo though, Wii software sales have taken a steep decline, people are 'iffy' on the Wii-U and hardware sales are starting to consolidate for the PS3 / 360. Vita is probably a factor too (Mainly it's $249 price) but I think it's much more the 3DS's uncertain future that's the route of the worries.
