Perhaps it's just because I have read the books for both series, but saying nothing of game quality, both Commander Shepard and Marcus Fenix have a lot more depth and intrigue to them than Nathan Drake.

I've played Gears of War 1/2 and Uncharted 1/2 and I can assure you that Nathan is more developed than Marcus.

Yes, that's exactly why.  If it doesn't come across in the games than it doesn't matter how great the characters are.  That's like if I wrote an epic about Sackboy, sure it might be fun reading material, but in the games he's just a fun little sack of fluff and you can't say "well the books show that he's a great character"
