Well, in my opinion:

The music was better.

The graphics were better and made better use of the hardware.

The battling system, while not as deep, was more fun and gave more incentive for levelling up.

The dialogue was better written.

The in-jokes were more numerous and subtle, because it was a pure Nintendo-developed game.

The puzzles were better.

And it had the Koopa Bros. in it. That alone is worth about 10% score.

No. Just no. The plot was lifted directly from the original, as was four chapters:

Chapter 1 was a ripoff of Chapter 1, down to the scenery, enemies, Koopa Village, fuzzies and castle style.
Chapter 4 was a ripoff of Chapter 3, down to the scrubland and the Hyper something and the haunted mansion.
Chapter 5 was a ripoff of Chapter 5, down to the being-stranded-on-island mechanic, the jungle, the embers/Ice Power and village.
Chapter 7 was a ripoff of Chapter 7, down to the enemies and ice setting.

The music wasn't as good, the gameplay wasn't that different. I'll giev you that the graphics were amazing, but you can't get away with lifting half the game from another game.
