Off the top of my head, The X Files parody and the one with Hank Scorpio.

The one with Poochi, The one were Lisa gets a substitute teacher that tells her "You are Lisa Simpson", the one were Homer has a quartet parody of the Beatles (I got stuck with the "baby on board" chorus)

Theres also that one with Sideshow Bob that is a parody of Cape Fear.

The Who Shot mr. Burns episodes. And also the one were Mr Burns gets a Casino, and the one where we discover Skinner is not the real Skinner.

Theres a ton I love.

That's definitely one of my all time favorites too. Here are a couple of clips I still remember.
