Off the top of my head, The X Files parody and the one with Hank Scorpio.

The one with Poochi, The one were Lisa gets a substitute teacher that tells her "You are Lisa Simpson", the one were Homer has a quartet parody of the Beatles (I got stuck with the "baby on board" chorus)

Theres also that one with Sideshow Bob that is a parody of Cape Fear. 

The Who Shot mr. Burns episodes. And also the one were Mr Burns gets a Casino, and the one where we discover Skinner is not the real Skinner.

Theres a ton I love.

The one where Homer goes to clown college and the mob accidentally mistaken him for Krusty.

But there's also just way too many to choose from. I love the show.

Another good modern one is The Nightmare After Krustmas, especially when Maggie killed all those fucking gnomes.

That's definitely one of my all time favorites too.  Here are a couple of clips I still remember.



Me and my friend always refer to that casino episode as Gamblor. We quote that line a lot, along with the scene about the boogeyman. Quality.
