Here are some more clues to my games:

50  a) This GBA game is based on a very old Japanese manga.
b)  The protagonist is both a robot and a boy.

49  a) I will be surprised if anyone gets this one, so here's about as easy as I can make the clue.  This is an early 80's arcade game where you extend your tongue through a maze to eat pellets as well as ants and worms.  At night a spider comes out, which is almost impossible to kill.
b)  There was a clone of this game called "Aardvark" on the Atari 2600.

48  a)  This may be the best looking (and best overall) 2D game on a console known for 3D games with now very dated graphics.
b)  The protagonist's name in this game is the main antagonist's name spelled backwards.

47  a)  This is an early 80's arcade game known for using a trackball to shoot different bugs.
b)  If you are thinking of two possible games, this would be the first one.

46 a) This game makes great use of the Wii U gamepad by allowing one of the players to split up and still have their own screen.
b)  This game uses well known Nintendo characters, but was not developed by Nintendo.

Weirdly, my reply from hours ago hasn't materialised, but since one of my guesses hasn't been said, as far as I can see, I'll say 47 is Centipede.

Correct!

Looks like these are tough ones for you out there

#47: Arabian-themed

Hint#1: Morphing terrain

Hint #2: PC exclusive, and one of the first game that needed very beefy hardware (as in, a very powerful CPU) to boot

Could it be Counter-Strike??? its somewhat arabian-themed I guess.

Whew, finally got my shi-, I mean list together.

#50 - All great adventures begin with a fist to a tree.

#49 - Just hacked my way into Jerusalem and now those damn Mongols shows up. The prequel to this game also had a whole bunch of damn Mongols showing up.

Medieval 2: Total War - Solved by S.Peelman

#48 - One of the stars of the previous game is behind bars in this one.

48 - So many choices.  I'm going to start with Donkey Kong Jr.

Alright, next game.

#47: This game features the most annoying character of all time.

Yoshi's Island?

#48 - A new chapter in a horror series that has four protagonists.

Fatal Frame 4

Nope.

Hint 2: This game got mixed reaction due to the lack of "horror".

The original Age of Empires perhaps? I think all civilizations were arabic in that one.

# 47 A obscure run and gun

Lots of characters, you can quickly change character while playing unless you want to be a lone wolf

Nah, the game I'm looking for is even older, and in 3D (though the units and monsters are all sprites)

49. You go pile treasures in a gold pyramid found inside a jungle that also is a desert and end up rescuing a dead princess that was into a ghostly black cat form.
#2. You can butt-stomp the ground to flip some enemies upside down and then grab and throw them as rocks.

Thats some Wario Land 4 right there.
