Probably Starcraft: Ghost, but from the options in the list, I'd say Mega Man Legends 3. Though, honestly, even though it didn't appeal to me, the Silent Hills cancellation feels like the most shocking one and the biggest mistake.

Eight days comes to mind, it looked very cool when announced. Megaman Legends also hurts.

This. The darker theme of versus XIII seems way cooler than the end product we got (FFXV).

Speaking of Wii. Never got that Battle Arena Toshinden game that was supposed to come out
Metal Gear Rising an interquel starring Raiden and the actual mechanics looked unique
Is it cheating to say the original version of Beyond Good and Evil 2? The 2008 one that was supposed to be a proper sequel and all (It still had the same ugly artstyle as the new version, but at least it'd be closer to the original game instead of whatever the new one is supposed to be).
Silent hills looked amazing, a big let down for fans of survival horror.

Would SquEnix be so obsessed with sequels to a game not many people liked? 13-2 and 3 might not exist (they sold well but not FF13 well meaning a lot of people didn't buy the sequels, usually a bad sign). If they didn't then and vs13 was finished. We would/could have not only had FF15 as a completely different game, we could have maybe had it sooner, we could be on FF16 by now and KH3 would have come out sooner as well. Yep, the PS3 gen would have been better too. I bought a PS3 for FFVsXIII. FFXV could have been an Ito directed game for a nice change of pace instead of 13 sequels. 7+ years for FFVsXIII and It still took this gen 3+ years to get FFXV, so it is clear they cut a lot of things...
I guess Full Throttle 2, nothing else comes to mind
Deus Ex (2000) - a game that pushes the boundaries of what the video game medium is capable of to a degree unmatched to this very day.
Silent Hills was a big letdown for me, I think it had a lot of potential.
Also, the Getaway for PS3. I've enjoyed the previous titles for PS2, and maybe because of the hype (the stupid hype...) of 2005 Sony's E3, I was kind of impressed by the footage that was shown back then.
