Probably Majora's Mask. While it's a take on the simple premise of the world coming to an end, the time-travel aspect, the pervasive sense of despair no matter where you go, the sidequests and the mundane interactions with NPCs that range from denial to acceptance of death (especially the closer the final hours are) elevate the plot much more than any other Nintendo game I could think of at the moment.



Xenoblade Chronicles had an excellent story!

From the games I plated probably a Mario and Luigi game. I liked the story of parners in time it was fresh and had a few nice plot points. But Nintendo games are most of the time pretty light on story.

Judging just by the story probably Xenoblade.

Judging by how the story and gameplay mechanics work together Fire Emblem Awakening.



Fire Emblem: Path of Radiance. Also my favorite story in any game...Nintendo or not.

Video game narratives could learn a lot from Majora's Mask. Even all these years later it's hard to find a popular video game that more appropriately uses it's medium for a story. Majora's Mask already works as a great story, but it's elevated to god tier status BECAUSE of it's medium and not despite it. Truly amazing, I can't believe how connected you feel to the world when playing it. 

Metroid Prime 2 was pretty good from what I remember too but I didn't even come close to finishing it. and I never got into Xenoblade 

This is exactly what my friend feels too, playing the game xD it's super apparently to him, because being a game from 2001 without all of the modern bells and whistles, what you're describing is pretty clear overall. The feeling of being connected to the world of Termina is one of the best parts of the whole game for sure!
