Xenoblade blew my mind at several points in the story.

Mother series. Esp Earthbound and Mother 3.

Now I won't say any singular Metroid game but the entire series is the only mainline classic franchise where they actually did pursue a timeline and Metroid is neck deep in lore. It's actually a very rich series full of story and lore just while playing the games they don't tell it as directly as they should.

BoTw doesn't have a great story. It's not much different than before. It's just presented better than ever before.

Anyways out of all the Nintendo games I've played(which isn't the most mind you) it would definitely be Majora's Mask, and I don't see that changing tbqh. One of the BEST stories in video games.

Yessssss I can't overstate this enough! I'm watching a friend play through the game now actually, who hasn't played it before, and they think that it's a wonderfully crafted world with a beautiful story. And yet, they don't even know half of the hidden stuff yet =p

Video game narratives could learn a lot from Majora's Mask. Even all these years later it's hard to find a popular video game that more appropriately uses it's medium for a story. Majora's Mask already works as a great story, but it's elevated to god tier status BECAUSE of it's medium and not despite it. Truly amazing, I can't believe how connected you feel to the world when playing it. 

Metroid Prime 2 was pretty good from what I remember too but I didn't even come close to finishing it. and I never got into Xenoblade

I disagree. I think the Prime Trilogy as a whole has story as one of its weak points, though Prime 2 is maybe the better one of the three in that regard. Yes, the scan logs are great and add a lot of awesome depth and lore to the world, but the plot itself is usually irrelevant, horribly set up and even more horribly executed.

I don't even remember how the game starts... like, Samus crash lands into this random planet for absolutely no reason? There's no introduction to it, it feels like it just happens. Sure there's a cool story with the galactic federation and the Luminoth, but in the end it is mostly badly executed. The cutscenes are lame, and the ending is just... weird, for a Metroid game at least.

Most people just put back story and lore in the same category as story, so it makes sense why someone would say Prime 2

That is to say, sometimes backstory can actually be impactful in a plot sense (like BotW)

Yeah I agree with what you said. I just think it's the easiest to focus on lore from a cold distant standpoint in Metroid, because ultimately that's one of the charms of the game. It can be as complex or one note as you want it to be.
