I am genuinely curious how Sony was too safe while Nintendo won when Nintendo was only showing off and talking about the next games in their established IP lines while Sony had new IP on display as well as their established lines?

You think that's bad. There was a year where Sony announced Shenmue 3 and The last Guardian (among many other things), Ninty announced like one game (Zelda, I think), and still won on VGchartz. Hardly surprising.
I'm a little late but still :P
E3 overall was pretty weak but it had good things about it. Most presentations were so short tho, I thought Sony's would at least go all 90min. Microsoft did go beyond the 90 minutes but didn't show anything new from their own studios. In my opinion, Ubisoft had the best showing just for the ending.
Nintendo did announce Pokémon and Metroid for the Switch but those announcements were pretty weak, hype games but weak reveals.
My ranking and highlights would be:
1. Ubisoft - Skulls and Bones + Beyond Good And Evil 2 and overall feeling of the presentation
2. Nintendo - Xenoblade, Pokémon and Metroid (shouldn't be this high up but I'm a BIG fan of Pokémon)
3. Microsoft - Scorpio hype that could have been played up, games and only games (Ori, Sea of Thieves, Anthem, cuphead, Ashen), but nothing new.. Like at all
4. Sony - A little more of The games we are waiting for but that was basically it. Shadow of the Colossus and Monster Hunter Worlds.
5. EA - Star Wars Battlefront 2 looks great!
6. Bethesda - nothing new but sequels. Sequels to good games but still. Everything does come out this year tho, so that's neat
Did not watch PC or Devolver, could have been good, don't know.

If Sony announced a new Sly (for example) without showing any footage, I would be really dissapointed

It was a mixed feeling, but I enjoyed Nintendo and Sony's shows and there were tons of games not shown off that I want so I'm not bothered adding even more to my backlog.
