Nintendo put stuff at the bottom that "blocks" the scanning of them. There are tricks like cutting open or the bottom.
That required far too much effort for me. Leaving my two options leave them in the box, or use them.
Which led me to just not buying them in the first place. Aside from a few like NES that stay in the box.

Actually cutting them open at the bottom is pretty easy. They are already perforated on the side where the plastic touches the cardboard, so that you only need to insert a sharp knife in one of the holes and slice it through. Fron there you have a starting point for the two sides.
That way you get a flap that is unnoticable once you set the box down. It's obviously not mint condition anymore after that though, so the 'collectos value' as it were is gone after that. It's really just in case you enjoy seeing them in their boxes, but still want to use them
