Collections have to be sold as a whole in order for it to count as 1, that's how it's always been done. 

If that was the case then that could be easily abused to top sales charts. Also it makes no difference to Nintendo really.

Limited/collectors editions are usually included with the original though. And besides, don`t know about anyone else but I personally complain about MC/Famitsu splitting 3DS (and now PS4 Pro) sales like every week, so I can`t really make an exception for this

That's because it's the exact same game with extras. 

Sun and Moon aren't sold as the same game. If there was a Sun and Sun enhanced edition, that would be grouped.

It's probably a mistake. A draw is virtually impossible and if they were tied it would mean BF1 is #3, yet the chart says it's #2.
