Maybe creepy moments? I recall the space station on Killzone Shadowfall to be creepy.
What else? Using by mistake that item in FF8 that summon the Diabolos fight, that was kinda scary.
Hum... any boss confrontation when you feel overwhelmed by its power can be scary, like Lavos in Chrono Trigger when you are not that evolved.
Any boss in Bloodbourne without using the glitch or gridding like a insane person.

The Bottom of the Well from Ocarina of Time really creeped me out the first time I played it, and the music didn't help either =P

Is it? Maybe it is...  I thought it was a Zelda action adventure kind of game.

The introduction of The Flood in Halo is the best example I can recall. It had a horror vibe for sure.

the Metal Gear games tend to have a few scary/creepy moments. The boss battles with The End and Sorrow creeped me out. The first time they introduced The Skulls in MGS5 was scary
