Those are my top 10 in no particular order. Honorable mentions to Marle (Chrono Trigger), Zelda in Wind Waker, Miranda Keys (Halo, not enough screentime) Also really like Zelda in Skywards Sword so far, but haven't finished the game so don't want ro list her yet. Zelda in Twilight Princess was great too but didn't get enough screen time, was more a paragon than a fleshed out character.
Isn't it interesting how an industry/medium accused of being "inherently misogynistic" and only pandering to 10 year old boys with testosterone fueled action fests has had strong female characters since the 80s :P.
Bayonetta, KosMos and Samus Aran I believe would be the quintessential female protagonists.
Elma also gets top marks, but she as of now is only in one game.
