I thought of those things too, but the details are a bit off to be fit together in any real tangible way.

A captive usually has handcuffs around both hands. Additionally the cuffs are different. Freed from captors also would only make sense in a religious sense. I've seen a speculation that he is like adam. Freed from God by the banishment from eden and the freedom of choice. So there's that.
Secondly, he knows that baby. And that's the pain of loss on his face. He also has no bellybutton, which could be an implication that he's not born of a mother. Again there's also the symbolism of God taking the rib from adam to create eve.
The baby also didn't just disappear, it turned into oil which is a process of decomposition.
It also doesn't explain the strands/cords everywhere, or the locks and math equations relating to physics.

Personally I think Kojima went around the offices and was inspired by other games that Sony is making. The QD one and gow.
I just think the simplified metaphorical view is too superficial for kojima. Kojima likes his double meanings and hidden messages.

Also, just to reference to the space suit thing. Yeah he said it has no meaning to the game, but I'm pretty sure it does. You have floating beings, sci-fi cuffs, and the equation for the radius of a black hole on his dogtag.

I think that it's simply the company that the main character probably works for. It's also curious to note that the name given to the spacesuit was an EVA. This is a name popularized in Evangelion, which was a huge metaphor for angels and the story of Adam and Eve, and science destroying God, I believe there was also some Deus Ex Machina stuff in there too.

Or something. He pays no attention at all to them. Still locked. It seems they activate and emit bluish light the moment he awakes. Two different cuffs, connected by an unusual long chain. Makes me think they have very special purpose and this is not to bind an individuals hands.

Locks? Those pendants don't look like they have movable parts.

Time travel, worm holes, alternate universes/realities. Kojimas himself hints to this.

 

Kojima-san explained the meaning of the title: You talk about “mass stranding” when there are a lot of whales or dolphins stranded on the beach. It’s called “live stranding” when they’re alive, and “dead stranding” when they’re dead. The meaning of the title is that something came from “some world” and is stranded.

The last moments with the 5 characters hovering in the sky... Godhand from the anime Berserk sprung into my head. To me it looks like the center has its armed crossed. Rejection, animosity.
