Are you still going to have the widebody kit blended in or just leaving it with rivets?

It depends really, I'd kinda want to have the overfenders replicated in metal and welded on / properly blended rather than using bondo and painting over it, then have the original arches internally, cut to fit the overfenders smoothly so they're essentially one whole piece, then the inner arches redone to fit and look stock.

The problem I have with the stock rocketbunny kit is that you need to cut the internal mud guard back too, this leaves a gap around 5 inches wide between the bodywork and the cut guard where crap/mud/water can get in, id rather wait and get it done right then leave it like this because it would just lead to trouble down the road.

Every video/blog i have seen that's shown stock rocketbunny installs be removed shows that a crapload of dirt and junk ends up caught between the original panel and the TRP overfender, not cool!

About future additions: can you fit a 3-litre L-6 under GT86 hood? And if you can, won't it quite raise and shift forward the car's barycentre compared to the original boxer?

The boxer engines pretty huge, so a LOT of engines will fit with little modification needed, mostly to the firewall / tunel to accomodate a different gearbox and drivetrain.

If you are lowing the car (I am) the weight shift difference is less pronounced but you are still going to be in a situation where most engines you swap in for more power are going to have the effect of adjusting the balance and increasing weight, after all thats the reason they used a boxer engine in the first place.

With good planning, adjustment to the chassis, the proper rigidity upgrades and suspension configuration the negative affects can be minimalized, with the obvious bonus of pushing an extra 200 or so hp untuned depending on the selected engine.

Oh, I see, my concern was only about height and barycentre and length, but as you already took every downside into account and it's a solvable problem, then you'll also have the benefit of a lot of free space along the width compared to the boxer, that surely will come handy for turbocharger, air filter, intercooler...
