My things are going to sound minor.

DS4 (Xbox sticks, removable LED light attachment, and better battery life)
PS4 (slight overclock, better fan for cooling)

Most of my issues are software related!
Give my HBO GO, Funimation Channel, PS3 media features, and for the love of gamer, give developers those excessive resources back. Sony went overboard for the OS future proofing, to the point where it has an opposite effect for games on the gaming platform.

Emulation: PSVita should be easy to emulate and would be an instant boost to the library with PSV, PSP, PSX games being available. 1080P PSP emulator would be a dream come true! Sony should be able to develope a PS2 emulator capable of 1080p native-res as well. I would also would love a delux PS4 for an additional $100 that included PS3 cell for backwards compatibility.

I would have made it with a stronger CPU and GPU. The additional heat from these could be offset by a ceramic circle which would keep your coffee or tea warm. The higher cost would be worth it and developers might consider making Playstation ports more comparable to the PC ones.
