Pikachu and Snorlax take this

I lol'd.

First boss I have ever fought was Gruntilda from Banjo Kazooie. Until I complete EarthBound, it is either her or Chairman Drek from the first Ratchet and Clank.

ZANZA! From Xenoblade Chronicles.  Which made the final stage of his bossfight - both the intro cutscene to it and the fight - as well as his death all the more satisfying.

Lavos from Chrono Trigger.  I think I may have been a bit underleveled but still.  I was sooooo pumped when I finally took him down though.

Oh and whatever boss - can't remember which - that made me just straight up walk away from Demon's Souls.  As much as I enjoyed the gameplay, I couldn't take it :P

Yiazmat from Final Fantasy XII, though not an overly difficult boss, was a painful experience that caused me to rethink my life. It took me literally three years of on-off playing to beat it, and I got nothing as a reward.

Every boss from the rebooted Ninja Gaiden series was a pain in the arse.

Oh, that Yiasmat was a bastard. I tried to down him when I was too low of a level and it ended up taking many hours to beat him. He was so cheap.

I'll never look at another Final Fantasy again thanks to that shitebag.

Many come to mind.

Ironically like the OP said, the Wily Capsole in his final form in Mega Man VII was one of the Hardest Boss battles I've ever experienced. I almost gave up thinking how is it possible to beat this fucker...

Captain K. ROOL from Donkey Kong Country 2 (2nd Fight after completing the Lost World).

Jaws from Goldeneye 007 in 00 Agent difficulty (Holding TWO M16 Rifles o.O)

Krauser (Evil Guile) from Resident Evil 4

This FUCKER (Gill) from Street Fighter 3 (Resurrection = cheeziest shit ever).

Dracula (3rd form) from Castlevania: Dracula X Chronicles (Spawn wannabe)

And finally the cheeziest and hardest boss I ever faced in gaming...

Sephiroth (Kingdom Hearts)

this meme says it all

Ninja Gaiden on NES.....

That series is the video game equivalent of the BME Pain Olympics.
