Well they said they don't think the sales potential of an HD Fire Emblem would justify the costs of development. That's why they partnered up with another company/IP to make it.

This was the initial reason I got my Wii U as well. This game made me like "OMG I NEED A WII U NOW" and I'm definitely glad I got one.

Right now, Intelligent Systems is trying to make FE sell well with every new game release. So they are trying to make the game more wanted by releasing another 3DS game. I can guarantee if this one does well, we will see a home console Fire Emblem soon.

I don't know how the game could work. Would the gameplay be more similar to a FE game or a SMT? In which world would the game located, modern world, medieval-fantasy world...?

It would make more sense for the gameplay to be like Fire Emblem. Maybe there are both? That would be cool.

It will probably be set in a world of Shin Megami Tensei.

I'm assuming it is going to be like a SMT game but with Fire Emblem gameplay.

Combining two IPs doesn't mean that the sales of both IPs will add up; more often than not the sales are actually lower because the result is an awkward middleground that doesn't please fans of either IP.

Oh I agree, but Nintendo doesn't seem to. They have explained why they went ahead with the crossover and I don't believe there would be a standalone Fire Emblem game on Wii U with or without it.

Could be that whole situation with Sega that is slowing up the development with Atlus being attached to them. We will find out soon enough.
