One thing's for sure, and that's that Super Smash Bros. for 3DS/Wii U shows that Nintendo cares about Mega Man a lot more than Capcom these days.
With that said, as much as I would like Nintendo to adopt the Mega Man franchise, I just don't see it happening, primarily due to the fact that the creator of Mega Man pretty much left Capcom, and is making Mighty No. 9.

They should attempt to buy up any fallen-from-glory IP that fits their design philosophy. Mega Man, Sonic, and hell, even Crash would all fit very well with the Nintendo family in an official, exclusive capacity. They would benefit from Nintendo's perfectionism as well.

Inafune has said in the past that he would still help with a megaman game if his assistance was requested. If nintendo funds the development, they can bring in kenji, i don't doubt that he would jump at the bits to do it, even with mighty #9 right now.

No. that would not benefit Nintendo in anyway. Mega Mas as a series hasnt been relevant on an Ninty system since SNES that was a while ago. let Capcom worry about their own IP or a another company that actually gotten those games on a consistent basis worry about it.
