That would be a pretty long list, which I'm not exactly in the mood for for looking up. I will say that if you have a couple Virtual Console NES games, you don't actually have a couple NES games.

Anyway the Nintendo system that I have the most games for is the N64. In fact that's my most supported system of all time, discounting PC, with almost 50 games. All retail, all neatly boxed.
