Nintendo doesn't decide what IPs and characters get flagship status and what gets B- and C-star status: consumers do. Nintendo had no idea Mario would become as big as he is today, and had no idea what would be bigger between Legend of Zelda, Kid Icarus and Metroid back in the NES days. The original Smash was kind of an afterthought game made in Sakurai's spare time between other projects. They never predicted it would take off the way it did, kind of like how Capcom didn't originally anticipate Street Fighter being the most well-known fighting game in the world when making SF2. Animal Crossing is another series that was a surprise success for Nintendo.
Every new IP from Nintendo starts out from humble beginnings, and then gets more and more push behind it as it sees success. The "Wii ___" series is the only one I can think of that got a serious marketing push from the get-go, and a lot of that was media driven.
Nintendo could do a better job of making you aware of its new IPs, given how often you see people saying it's all Mario, Nintendo and Zelda in this very forum. Some of them really do deserve better marketing. But when the consumers show that Nintendo has a hit on its hands, then Nintendo responds in kind.
