Not a bad list, lots of relevant ideas.

1. Nintendo will release a redesign for the Wii U --> l don't think so. They know WiiU can't compete with other home consoles because of lack of power/games. A redesign would do little to change the situtation

 2. Nintendo will officially reveal it's new QOL platform. It will release in the Fall/Winter of 2015. Yes

3. Nintendo will announce a new Wii U Pokemon RPG. Not sure they can throw money in something that big, but it would be wonderful

4. Metroid 3DS and Majora's Mask will both be revealed for release this Fall/holiday season. No, that would have been in Directs

5. We won't see a new Metroid game for the Wii U at this year's E3. Actually, never

6. X will finally get a name and will be delayed until next year. Yes, very likely

7. Shin Megami Tensei x Fire Emblem will have a trailer. Delayed until next year. Maybe not, I think Sega has shot down that project

8. Bayonetta 2 will be revealed to release in the summer for Japan. Fall for the West. Absolutely

9. Hyrule Warriors will get an official name and release date. Also

10. No one will talk about Yarn Yoshi this year. Again. This one is tricky. I think they need this title for Q1 2015, so it might show up eventually

11. Some new IP will be revealed. It will involve the NFC Gamepad thing, but try to distance itself from games like Skylanders and Disney Infinity. I actually expected them to do that last year, so I wouldn't bet my bottom dollar on it

12. Pacman will be revealed as playable characters in Super Smash Bros. during the Digital Event or during the Smash Tournament. Very possible, but they should fu** unveil Chrom already!

13. A major Wii U exclusive Smash feature will be revealed at E3, as well as what will link the two versions. Likely

14. Wii U Zelda will be revealed and will release this Winter, either during the holidays or early 2015. Too early I think

15. Star Fox Wii U will be revealed. No, they said multiple times that they didn't care

16. Sonic Boom will release in October for Wii U and 3DS. Maybe. Hardly important anyway

17. Nintendo will reveal a new 3rd party exclusive. No, third parties don't throw money by the window. But I expect Fatal Frame V

18. Nintendo will reveal their "Nintendo ID" cell phone app. Possible

Sonic Lost World, Sonic Boom, Wonderful 101, Bayonetta 2, and as you said yourself, Fatal Frame.

All those are 1st party (i.e. entirely funded by Nintendo) except Sonic but it wouldn't sell much more on PS/Xbox

I can only hope that your predictions are right.

I would especially like a Pokémon "Z" for Wii U (it needs to have the Gym structure though). With connectivity feature to Pokémon X2 and Y2 for 3DS. Why not? :P

I seriously doubt the OP was written with that distinction in mind. Speaking loosely, dev'd by a third party = third party.

Not if it is published by nintendo.  That actually makes the game first party, developer considered 2nd party.  

Third party exclusives would be a game published by a third party.
