Chrono Trigger was definitely a great story with so nice characters, they even touched my heart.
Story-wise I am undecided between FF6, FF7, FF9, Chrono Trigger and Xenogears.

X and X-2 are my favorite story driven jrpgs. X's story at first is about pushing through to save Spira until the way that is achieved is revealed which then leads to a depressing kinda feeling, hoping that another way is found.
X-2 being set in the same reality, it's refreshing to see the people all happy and grateful to Yuna and although she reflects that to them she's desperately trying to find her love.
It's not even an opinion. The most in depth story is Legend of Heroes series. In the Trails in the Sky games there is so much text the second did not come to the US because it took up 2 UMD's..btw it is coming to PSN soon tho.
People often say Xenogears but the story is all over the place and really rubbish. Legend of heroes esp Trails in the sky series of games. It's very very complex and takes up more than one game to tell the story. Unlike most sequels that tell a new story or just add new characters. it's more like a trilogy.
