For me it used to be Final Fantasy, but I'm playing through Persona 3 FES now and I'm really starting to enjoy it, and Persona 4 Golden is just phenomenal. I can happily say it has been dethroned.
While I agree that classifying Zelda as a JRPG is a tad odd, I don't get why people are complaining about Mario.
There's been enough Mario spin-offs using JRPG mechanics so that it fits this category.
Actually, there's more Mario JRPGs than Persona games or some of the series that some people have posted here.

Why is Mario on that list?
I'd say Pokemon by default, since I've played almost all of them (not black/white or X/Y) and haven't played much of the other series....
However, just bought P4Golden a couple weeks ago and have yet to dive into that. If it lives up to expectations, then it might sway me towards that series.
My favorite top two JRPGs ever are Xenogears and Final Fantasy IV.
More modem Is have to say Ni no Kuni stands unmatched since every established RPG franchise has pretty much dropped the ball with what made them once great.
Any RPG list without Suikoden is irrelevant to me. Only one bad game in the main group, with the rest all numbering among the best RPGs ever made.
Overall, though, it's Final Fantasy. The sheer number of great games, if we count Tactics, is unmatched. Suikoden is close on its heels, though, and might even have passed it had it not been buried.
Final Fantasy for me, even if now its not looking as good as when it was in its prime, the "bad" games are not as bad as the internet makes them look

This thread reminded me how many great JRPG franchises have died. It's pretty sad

Agree on Zelda, but there's two Mario RPG series(Paper Mario, Mario&Luigi) and Super Mario RPG on the SNES.
