Gen 2 was the best, this is not a question. ;P
I don't have anything against the other gens, though. 5th gen was really good as well, but I feel it lacked focus compared to gen 2. I have a feeling gen 6 will take the cake when it comes out.
Gen 3, with all the new/updated mechanisms (EVs, natures...) that made the game so strategical.
Really under-estimated on professional reviews : they all don't know anything about strategy in Pokémon.
While I chose the All generations equal because I trully liked them all, until HeartGold and SoulSilver came out, Gen 2 was my favourite.
Though from what we've seen so far, Gen 6 has the capacity to take the pokemon games into a whole new level and that's building a huge antecipation in me 
.

We got Mega Kanto starters...that alone makes up for Gen I 
. They just need to give me a Mega Aerodactyl and Mega Dragonite and that'll automatically put Gen 6 on top XD.

I only played the first 3gen. I'd like to say the first1 is my favorite, but to be honest gen2 is. It's the game that perfected the rough original template the most for me, it felt like it had so much significant upgrade and felt fresh.

Gen 1 and 2 are the best for me! I really liked the third gen but I enjoyed much more Pokemon Silver/Gold and Pokemon Pikachu version!
