They hit most of my favorites. Breakout, Defender, Contra, Punchout!!, ICO, and Final Fantasy Tactics. Looks like they valued the first game in a franchise highly, or else Silent Hill 2 and Portal 2 should be there instead. The only thing that bugs me greatly is the lack of Final Fantasy VI. It should have been included, period.

I'd also have Suikoden 2 and Valkyria Chonicles on there, but that's probably not a popular opinion.

Metroid is the only one with two entries so it must be the best franchise ever.

Looks like they were aiming for influential or innovative games, but the lack of Mario 64, Dragon Quest, Gran Turismo, Double Dragon, Devil may Cry, Mario Kart, Virtua Fighter and others is ridiculous.

Surprised by the absence of OoT, RE2, FFVI, DKC, Sonic2/3/Knuckles...

Really surrpsied by the inclusion of Metroid Prime (I thought this would be overlooked), Cave Story (same), Animal Crossing (same), Okami (same), and Mass Effect 3 (I haven't played it, but given how disappointed fans were, it seems weird to include this game)...
