I'm not one of those tech guys but OoT 3D has more inputs thanks to the addition of the touch screen. It has better music (which you mentioned) and the textures are much more detailed despite managing to maintain the nostalgic look of the original. I has the extra mode added for when you beat the original, too.
That's my best guess, anyway. I'm normally wrong about these things, though.

Yeah, I didn't think about that... The textures are much better and higher res in the 3DS version; that could easily have taken up the bulk of the extra space.
I don't think the music took up much space at all since they made the decision to mimic the N64 OSV along with it's lower quality samples - but they orchestral track sounded really nice, so they probably didn't compress it at all.
