Sure, usually those types of games come from the smaller studios. Things like Recettear, Disgaea 3, Atelier Rorona, and to a lesser extent Pandora's Tower.

I would argue that most of the games you listed are not bad, just different art style direction.

OP I would say uncharted looked pretty bad. People always think I'm crazy when I say Uncharted 1 seemed kinda rushed. Boy did they improve it though in the sequel.

Well Pandora's Tower was really damned Jaggy, to the point that I couldn't make some things out, Recettear is an old PC game but I count it as current-gen because of the localization, and both Disgaea 3 and Atelier Rorona had sequels that looked far better using the same art style so I don't think it's just the art style that makes those two games look pretty poor for this generation from a technical aspect.

...

Deadly Premonition and Fallout 3. Both are great in their own right.

Majin and the forsaken Kingdom: Great game play, why bother with shadows and dynamic lighting if it looks like crap.
Silent hill Downpour: Better level design and game play then it looks.
El Shaddai: Ascension of the Metatron: The low resolution got in the way of enjoying the great artwork.
TDU2: Fun but those character models and animations, ugh.
Motorstorm apocalypse: Nothing wrong with it technically, but too much going on to enjoy the actual racing.
Dynasty warriors 6: Fun co-op but king of last second pop-up.
Alan Wake: Low resolution took a while to get used to.
GTA4 (ps3): Low resolution made it very ugly on the big screen.

And I could add Skyrim (ps3) and Dark souls if bad frame rate counts.

Battalion Wars 2. I still haven't taken the copy I picked up out of the shrink wrap. I bought it because it was supposed to be a distant cousin of Advance Wars, probably my favorite Nintendo portable franchise, but I obviously never gave it a chance.

Some games really are better off on portable format. As far as anything on the DS and before went, the technical visuals never made a huge difference compared to the art direction.

Just if you were wondering, I'd actually really recommend you give BW2 a try.  It's not Advance Wars, but I can see where the comparisons would be made.  There's a fair amount of action and a fair amount of strategy and it has been a lot of fun.  It's just short, which is a shame, but if you own a copy you should definitely give it a try.

Prey: Trying to finish it right now, but for a pretty old game, it holds up decent graphics wise.
GTA4: I put this game in my 360 today and I was kinda surprised how dated it really looked, especially compared to more recent Rockstar games like RDR.
Fable 2: Fun game, graphics are ok with unique art style.
Crackdown 2: Cell shaded game that looks pretty bad, but still a fun game.

Pandora's Tower, the Wii versions of World at War, Modern Warfare, and Black Ops.

Dragon Age origins its a good game with a great story but I swear I've seen PS2 games that looked better
