Do you mean without Metroids then? Just the Space Pirats and their evil plans for the universe?
In order to include the metroid, you would have to need some kind of connecting story. They are very powerfull and also very rare. So when one appears in a new adventure, you can't just pretent it's normal.
That could mean that the reboot would make metroid more normal. So it's normal they can appear all over the universe - with the space pirats.
One alternative idea i would think off:
You could also link the metroid directly to Samus. Meaning the metroids aren't really a weapon for pirats but an asset/ally/weapon for Samus herself. That way you could take the Space pirats as the super villans, all over the universe, without needing the metroid linked to their schemes. It frees up an entire range of stories and cites. And It would still make the name metroid relevant.
