I'll say Super Mario World 2: Yoshi's Island.  All of a sudden a traditional 2d boss battle turns into shooting eggs at a giant Baby Bowser that Kills you by taking up the whole screen with his ginormous body.

Also, I second the other Earthbound fan who mentioned Giygas.  A Boss that has no physical form - just an abstract and disoriented background of red and black

Yeah, I know about it.  The pattern of fetus outlines fluctuating in the background.  I agree it's there, and I think it's purely symbolic of the Boss.  Because it's when Ness has traveled to the past before he was born.  Plus he's traveling down the uterine lining to get to Giygas, attacking his evil self before he was born.  ;)  yeah I'm in the know about all this.

Yep, Bowser has never been as actually threatening and powerful.

I'll also second Gigas, a boss so powerfull, the only real tactic is to "pray" over and over.

I'll throw in Lavos from Chrono Trigger as well since you can fight him at so many stages of the game. Fighting from the festival portal is the definition of epic.
