Because Team Ninja had none of the story input, really. The sexism is mostly Sakamoto and Kitaura (of D-Rockets) generated.
This is going to lead to some interesting things. Somebody just had their imagination of Samus trampled on, and this is the sort of reaction you get. This is what comes from defining things that were previously left to the players' imagination (though not entirely, because these elements of Samus' past have been indicated before)

I was just talking to Maxwell about this exact same thing. Before Other M, Samus was part of the Nintendo School of characterization, which is, to more or less be an extention of the player. Even being a female intergalactic bounty hunter, she was still a silent one. One that the player could fill with his/her own ideas about who Samus is, and then go on from there. This was never more apparent than in the more recent Prime Series, where you're literally looking through Samus' visor.
Now with Other M, Sakamoto and Kitaura have begun to seperate Samus from the player's many perceptions by expanding on her story in the video game world (as, like you said, she does have a story, although it's never taken much of a role in previous games). She now has a voice, feelings, emotions, and (what everyone seems to be taking notice of) insecurities. G4TV is the most obvious source of backlash, there's plenty of reviews out there that are not pleased by this seemingly extreme change in Samus as a character (because, before this... her character was the player's character. And who's character is better than one's own? ).
I really have no idea what to expect from Other M, which is both refreshing in the age of hype, and yet I'm also very unsure I'm going to feel about this "new" Samus. *Looks at calendar* Only 3 days to go anyways.
