It looks like Nintendo initially aimed to have multiple teams from different countries work on different aspects on the game, which apparently is not an uncommon practice in AAA development at least. Then, they decided, as development was not going where Nintendo wanted it to go to meet their standards, they decided to redo everything under their own internal team under one roof with Retro Studios.

Not many studios are capable of doing that with good results and, apparently, Nintendo isn't one of them. At least they got the right game for this experiment, big enough to need lots of resources but not too critical/important for Nintendo as games like Mario, Zelda or Smash.

The part  of that article when it says that Retro made a demo to try to get the project and that Nintendo liked it sound promising. At least it gives the impression that they know what they want to do with the game.
