I think the main reason why Ocarina remained the most beloved 3D Zelda after so many years is that people found many problems in the post-N64 3D Zeldas that never allowed those games to be more popular than Ocarina, for example, in the case of Wind Waker many disliked the sailing and the tri-force quest (also, the game's dungeons are super simple),  with Twilight Princess and Skyward Sword many didn't like the padding, the relative linearity and the infamous "handholding" (I think some of the complaints regarding TP and SS are super exaggerated, but that's not the topic here).

Majora is kind of a special case because it ended up being almost as beloved as Ocarina, but it was until recently.
