I'd say it's down to retailers dropping their support or cutting down on ordering stock when the Wii U was selling poorly and not having the sense to order more stock for the release of one of the biggest selling franchises in video game history.
I would imagine that they'll order more stock in sooner rather than later, particularly in preparation for Christmas and the release of SSBU if they have any sense.
